The Google toolbar has a built-in popup killer. It seems to work really well, plus you get handy instant access to Google searching.

I've used PopupCop for years, and find it effective and easy to both use and override. I also use some of the popup blocker capabilities in Slimbrowser, and that keeps my windows pretty clean.

The Opera browser. It lets you either completely shut off pop-ups or allow only those that you intentionally request via an actual link (such as this comment pop-up).

Second vote for Opera. I tested all the links on the page, and the only popups I got were the ones I actually requested by clicking on them.

Yes, I have Java, and it's enabled. So is Javascript.

Not free. If you don't pay, it plays one small banner ad -- and if you like, you can tell it what you're interested in and it will customize the ads for you. The data's not required, though.
